Folks, I've been doing missions in a relatively popular low sec system for my faction's navy for months now and haven't been shot at once. Nobody's scanned down my deadspace. Nobody's stolen my mission loot. And I'm a god damned Privateer at war with half of EVE!
You're not going to get attacked doing low sec missions and here's why: You spend all your time either A) in station B) leaving the station and jumping to a gate or deadspace, C) in mission deadspace, D) traveling from one gate to another. So you're either in station, in deadspace or right next to a gate or station.
If you're next to a station or gate there's sentry guns. Bang-bang, the pirate is mince-meat. Only a highly coordinated system of pirate battleships to tank the guns can be effective and that will show up on the map as a highly elevated number of ship and pod kills.
If you're in deadspace you're safe. Sure, someone can scan down your deadspace location, but that's unlikely as it takes time, equipment and coordination... not the hallmarks of most low-sec pirates. And even if they do find and warp into the pocket they come in at the same place you do... which you've since moved many kilometers away from. Its deadspace so they've got no MWD. Unless you're within 20km of the original warp in spot you have plenty of time to bolt.
And now there's even warp-to-0 which makes travel in low-sec much safer.
Yes, low-sec adds a risk. But the risk is negligible especially if you follow the very sensible advice Hektor gave. Just don't do something stupid like orbit a planet and go make yourself a sandwich or rat in the asteroid belts.
If you're afraid of the big-bad low-sec what I'd recommend is getting a jump clone and a cheap ship. Then go toy around in low-sec for a while to get used to it. Adjust your overview settings to watch other players better, keep an eye on local, move quickly between gates, set up safe spots, belt rat, etc. Even PVP a little. If you die its a cheap lesson.
